It Seems that Kappler, SS Sd officier in Rome, decoded an Italian message, talking about "security measures around Gran Sasso completed", and this was the first clue, which leaded to the last Mussolini's prison. But there are also rumors that the King or Badoglio (or both) traded their freedom delivering the former dictator to the Germans (and, actually, their escape to the South, immediately after the armistice on 8th september, was suspiciously easy, apparently with no efforts made by the Germans to intercept them).
